This sounds much more like a technical engineering question than a philosophy question. Though there are a number of approaches to the issue, they all have much in common.
Also, any “good enough” solution will embody, either explicitly or implicitly, more detailed requirements, such as reliability requirements, up-time requirements, scale of the system (how many systems you have to control), etc.
For example, configuration control of a small set of non-essential servers is different in quality from configuration control of a large set of critical systems. You could use the same approach for both, but you shouldn’t.
There are a number of standard approaches and a number of books on various elements of them. Perhaps if you were more specific about your needs, we could be more helpful.
In the meantime, you can look into the issue of audit trails for financial database systems and it is almost certainly not what you are looking for, but is the perfect answer to the question you asked, i.e. maintaining a “chain of custody”.
Understanding why these would not help, should help you understand the problem you are really trying to solve.
You should have a master mainframe that performs your control issues for software and uses.
