Thousands? I would look into scanning equipment to automate the process. Otherwise I know you can get latex for windows that is free. I’ve never tried it so I don’t know how well it works but I know a site like this one you can enter questions using latex that looks just like whatever you like. Let me know how it works out for you.

If the equations are simple one-liners, a lot of math symbols can be expressed using html codes. (Check out http://tunes.org/wiki/HTML_special_chara… for a list.)
If the equations are more complex, you could type them up in Microsoft Word. Click on Insert Object and choose “Microsoft Equation 3.0″ which is usually good enough for any math test I have to write for my students. The images could be saved as jpegs or gifs, but in either case, it sounds like a pain of a job to do.
