I go to site and I only see squares where Japanese characters should be. Is there any free software online where I can get the squares to resemble Japanese characters?

Well if you’re attempting to view a site in Japanese characters then more importantly you will need the Font installed on your machine rather than an application. You also can try changing the character encoding setting of your internet browser to UTF-8.
If you’re using Firefox then go to “View – Character Encoding” menu and then go to “More Character Encodings – East Asian” and try selecting any Japanese encoding format. This may help to view the characters correctly. I’m sorry, I don’t know the equivalent Internet Explorer method and how to do it. I’m sure there is at least UTF-8 encoding available in IE.
